I think that basic calibration step will resolve the problem. My take on is is that all digital cameras handle color and light differently, just as different films do. You get different characteristics from Kodachrome than you do with a negative portrait film.
Because you mentioned you also shoot with a Canon, if I were you, I'd run the Fors scripts twice, once for each body, and record the resulting defaults as NikDefaults and CanDefaults...
