The way you describe the photos in your original post - the window images being light and the shadow images being dark - sounds like all the photos are taken with the same exposure in camera. This is easy to verify looking at the exif data.
This is how you should shoot panoramas. Because when all the photos are shot at the same settings, they will match perfectly to each other.
Changing the images individually at this point will just make it much harder to stitch the photos together.
I honestly think you are making this harder than it has to be.
