Two things:
1) Replace the clipping mask process with Macromedia Freehand's Paste Inside. PLEASE. It is so much easier. You own the Macromedia now and this is a superior method. Make the software as good and as simple to use as possible.
2) Make it easier to select items that are buried below other objects. In Freehand you just hold the option key down and click until you get to the item you want. In Illustrator this is not easy to do.
