Your understanding is correct. AGS only deals with one page PDFs

Document Server can reassemble the pieces but more importantly it has overlayPages and overlayTemplates commands which would be two easier ways to add a watermark to a multipage PDF.

I'd suggest talking to an Adobe sales engineer so all your requirements can be taken into account.
