AGS works the same as Photoshop in this regard.
Even when you select all the obvious options in Illustrator for linking rather than embedding, Illustrator embeds a PostScript version of the image. Photoshop and AGS use this when they open an EPS file and ignore the linked file.
When you save an EPS from Illustrator, there's an option in one of the Save-dialogs for "CMYK PostScript". Turn that off, and Photoshop and AGS should work the way you want.
